Six powerful ships will fight it out.

Original Enterprise with special technologies

Enterprise is equipped with Teacher Devices (TOS "Spock's Brain") for every member of their crew that they're all wearing which makes them all extremely intelligent

They have these Gambling Devices (DS9 "Rivals"), which we'll say that they're constantly winning and will always win throughout the scenario which forces the laws of probability to be in their favor

Equipped with a Phase Cloak Device (TNG "The Pegasus") which allows them to hide their ship as well as pass through matter

Also an Ablative Generator (Voyager "End Game") which provide extra protection around their ship

The bridge crew also each have a phase device (Enterprise "Cold Front") which allows them to pass through matter

But the Enterprise is certainly the wildcard. Their weakness is their weapons since they were given updates there. But maybe the Teacher Devices would help them upgrade their weapons somehow also help them dream up tactical decisions we cannot fathom here. The Ablative Generator should protect them for a while except maybe from the bioship's weapon. I'd expect if the City Ship were to attempt to transport the Enterprise into its belly they could just fly out of there with the Phase Cloak afterwards.

The gambling devices would bring any fortunate improbable scenarios for the Enterprise into play, such as the others missing in their attempts to fire on them or bad luck given to boarding parties. The phase devices would also give them a tactical advantages against boarding parties.

There's also the possibility that the Enterprise would be invulnerable based on this dialogue from "The Next Phase"

LAFORGE: It's supposed to change the structure of matter so it can pass through normal matter and energy. Hang on a second. A few years back, we got intelligence reports that the Klingons were working on trying to combine a phase inverter and a cloaking device. In theory, they believed that a phased ship could hide anywhere, even inside a planet, and that conventional weapons would be useless against it.

We've never seen anyone straight up explode up a planet except for the 8472 bioships:

OK, so it was nine ships acting together, but that's still pretty impressive given how big they are, and given each ship apparently only has one crewmember!

How about this then: Kirk says something grand and magical and they all agree that fighting this is pointless and move on.

True but I wonder if the Scimitar's planet lifeform killing thalaron radiation would eat up the bioship

Says who? A more likely outcome is: Everyone ends up dead.

If you disallow that, the answer to "Says who?" is "The writer". Then the winner is whoever you want. Three guesses which ship THAT is. Voth vs Species 8472 vs Jem'Hadar Battleship vs Borg Tactical Cube vs Scimitar vs Enterprise w/techs (10)

Personally I'm voting for Batman. There's a lot of muscle there.

There's no option for everyone to die. Even if there were some kind of an event during the fight that would probably destroy anything in its path, the Enterprise can beat the odds with luck on their side by definition.

That's a flaw in your premise.

Maybe, although since Romulans presumably share some of the telepathy genes of their Vulcan ancestors, they might well all succumb to 8472's mental manipulation before they could even fire the thing off...

Right, the downside of species 8472 is there's probably only one pilot on the bioship. Only one organism to contend with.

Funny enough, we see three- and four-way battles like that, and may derive the results from the Expanded Universe.

So, in STO "Disconnected" a city-ship, Species 8472 dreadnought and a Borg octahedron (diamond) engage one another, while under siege of the Alpha Quadrant Alliance, which may include each of the other OP ships (except cube). The baddie trio is evenly matched. In-game, you usually explode them in this order: Voth, Undine, Borg.

In the novels (DS9: Mission Gamma) and ST: Legacy (Bethesda game) the Dominion withstands the Borg. In ST: Myriad Universes - "Places of Exile", bioships easily eradicate the Borg in numerous timelines, and blow up a city ship with ease.

But th bioships are average combatants in the 25th century (STO), where a Tier-6 Connie can take them one. In STO, neither a city ship nor a tactical cube can be defeated by a single player. The same goes for a Scimitar - unless it's a player ship.

Tl;dr I have no clue.

I'm not seeing the Jem'Hadar Battleship has much of an edge. Perhaps the weakest of them all. In the star trek armada game they could momentarily shut down shields. Maybe they have a changling on their ship that can beam over and cause damage. But not really seeing it. Its just a big ship that fires weapons. Perhaps they can form an alliance with another ship.

For real,

1) Battles don't work by a rock-paper-scissors system, and while a "who would win" can be a fun thought experiment in a two-way thing, when you've got 6 different sides there are usually so many variables that there's no way to find an answer as it would swing wildly by any number unpredictable things.

And yet,

2) You literally gave the Enterprise a cover for every single possible flaw; you thought of every way they could possibly lose and gave them something to cover it, so why even have them involved at all in the first place? You might as well ask "who would win, the Terminator or a normal clever guy that also has a weapon that can instantly kill a Terminator from any distance and also he's invincible and also he knows exactly where the Terminator is going to appear".

Sometimes battles have a lot of variables. It does make the outcome more debatable. I notice this in NFL game predictions too.

The Enterprise does have a lot of perks to it but they are perks around the weakest foundation of the 6 ships. We don't know the limits of the exotic technolgies that they are using.
